Loop Theory

Basically, the loop protects the SubNet by blocking dangerous things off, like when you get cut,the wound forms a scab to stop bacteria getting in. so there isn't a LOOP,but LOOPS. by this theory, when the unstable lighthouse portal was used, it created a massive fissure in the subnet-and a loop was formed to contain it. since the fissure went all over the SubNet, the loop became so big that it was for all intents and purposes, infinite. the LH portal is also damaging the lighthouse structure, crumbling the framework a little more each time it's used. the Sub_4 loop is tiny,so possibly the wound was deliberately made by Mur for your training program, modifiying the machine within to carry the orb, a artifact purely designed to be broken. the loops are imperfect copies of each other: the sub4 loop has the light on the other side, the machine with the transparent panel looks different, and it's slightly brighter. so the loops mutate or evolve, like all living species. Personally, the loop seems to be the purest 'form' of Submachine- everything else seems to have been 'absorbed'-the loop is the basic cells, which is then transformed into the other locations. so once, the loop was even greater than what it is now-the template of all rooms-and the basic cell of the Submachine.
Subnet Editing Theory

Before sub 6, there was pretty much no letters which directly implied Mur was evil. It was only in the defense systems themselves where you saw letters that did and what Mur originally told you to do was EXPLORE (not disable) the defense systems and RETURN UNHARMED and when Mur apparently left you for dead, you escape through a oh-so-convineint portal, despite being considered a failure by the Subnet. This is the whole point. The Defense Systems are under direct control of the Subnet. The whole of the Edge is it's preferred playing field. So what if the Subnet started mucking around with those notes you deposited? What if it changed them so it showed Mur to be a liar? What if it changed Mur's end message by replacing crucial words, say 'explore' with 'invade'? And what if it deliberately made sure you had easy access to the Core? Because what it might have been doing all along is replacing it's old defense system with a new one. One which is mobile, unhackable, highly skilled and capable of infiltrating the human infestation. One that has been conditioned to think that Mur is a traitor. You.

Before sub 5, there was pretty much no letters which directly implied Subnet was evil. It was only in the defense systems themselves where you saw letters that did and what Subnet originally told you to do was DISABLE (not explore) the subnet systems and RETURN and when Mur apparently left you for dead, you escape through a oh-so-convineint portal, despite being considered a failure by the Subnet. This is the whole point. The Subnet is under direct control of the Defense System. The whole of the Edge is it's preferred playing field.

So what if somebody started mucking around with those notes Subnet deposited?

What if somebody changed them so it showed Liz to be a liar? What if it changed Mur's end message by replacing crucial words, say 'explore' with 'return'? And what if it deliberately made sure you had easy access to the Lab? Because what it might have been doing all along is replacing it's old defense system with a new one. One which is immobile, hackable, unskilled and not capable of infiltrating the human infestation. One that has been conditioned to think that Liz is a traitor. Mur.
Daymare Plot Theory

I think the Daymare may be a lack of night. Notice that everyone stays in the dark places, and wear black clothing. These are creatures of the night. To them, this is worse than a thousand nightmares...

Furthermore, we are going towards the source. We started at the border, where we could still see a nightime in the distance, and the birds that had not left yet were beginning to wither and die (I mean, have you SEEN what they look like!). Now there is only the night creatures left - not to mention the things beyond the mist, like the one that was somehow fished up in DMT2...
